Human genotyping arrays have been developed that target CpG duplets that are known to undergo methylation. Methylated cytosines are insensitive to conversion to thymine (uracil) by bisulfite. Treating DNA with bisulfite will generate pseudo SNP at these methylated CpG sites that can be assessed using Illumina purpose made genotyping arrays. The arrays are designed based on prior knowledge of methylation signals.
